Ho risolto da solo, il problema era in:

\renewcommand{\sectionmark}[1]{\markright{\thechapter .\thesection\ #1}}%
`

è bastato cambiarlo in
`
\renewcommand{\sectionmark}[1]{\markright{\thesection\ #1}}%
`
